Just noticed a workaround mentioned by Marek Vančo in https://bugs.launchpad.net/ubuntu/+source/compiz/+bug/153204/comments/8 - if I do the following:
SYSYEM->PREFERENCES->Advanced desktop Effect Settings -> General options -> Unredirect fullscreen Windows (OFF). With this, the negative screen setting is retained in Firefox (and gedit + the full screen plugin). This looks like a solution.
