You could achieve this by setting "Show downloads window when
downloading file" under the Downloads section in Edit->Preferences->Main
to off.

The download manager is certainly a more sophisticated way to do things
than the single popup per file.

It is a fairly rare use case for a user to download a file without
wanting to see its contents when downloaded. If you require an even more
sophisticated background downloading process, for example for mass
downloading from all or a selection of links from a page, have you
considered any of the extensions with more advanced DMs, for example
FlashGot?
