I may have exactly the same problem.  I have a K8NGM2-FID motherboard
with built in audio ("Realtek ALC880" chipset, I believe), plus a couple
of other cards with audio (one sound card, one a/v card).  I force all
three into a fixed order (otherwise they change places randomly each
reboot which is a real pita for some applications like skype), using the
following /etc/modprobe.d/soundcards file:

options snd_emu10k1   index=0
options snd_hda_intel index=1
options snd_bt87x     index=2

The hda_intel is the built-in audio.  This worked perfectly for a long
time, but then the built-in (hda_intel) stopped working at exactly the
same kernel upgrade mentioned above (last worked for me on
2.6.24-19-generic; I am also running Hardy).  The other two still work
fine.  The hda_intel audio doesn't exist at all now (it's not in
/proc/asound/cards, so it's not merely a mute problem or anything like
that).

"dmesg | grep sound" gives;

If this is indeed the same problem, let me know if any more info would
help.  I've waited a few more kernel upgrades to see if this would start
working again, but it hasn't (so for now I have to keep rebooting into
the old kernel manually if I want to use skype...).  This audio hardware
has been working for a long time under Ubuntu so it's kind of surprising
to see it break and stay broken.  (Could be my modprobe file, I
realized, but even that was working for a long time and still does under
the old kernel.  If I've done something obviously wrong there let me
know. :)
