It shouldn't. There is not script adding anything to /etc/modules so it 
shouldn't remove anything.
If you do changes to your config-files it's up to you to undo them.

Removing ndiswrapper from the system should remove if needed the 
"ndiswrapper"-line from /etc/modules file
