I can confirm that pasting these special symbols into Gedit makes gedit
substitute them...
The original pdf contains several embedded fonts. One assumption for the cause
is that, if the font doesn't exist in the system, gedit substitutes it with
something else, but the same character in the new font is a different symbol...
