I also get this problem, but for two panels at the right side of my screen. I do not get this problem with two panels at the top, on the left, or at the bottom of my screen. I do not get this problem with a panel at the left and a panel at the right, and I do not get the problem with a panel at the top and a panel at the bottom. Which is a bit of a bummer: of the 6 ways I could arrange my two panels, the one I want happens to be the one that doesn't work. But I'm sure there's some anthropic principle for bugs. Sorry, first time bug reporter - I'll learn to be terse soon, I'm sure.
I'll attach a screenshot. Note the cut off scroll bad, maximize and close buttons, and right-side icons in Firefox. I'm running Ubuntu 8.10; the bug is present with every application I can think of; I don't know if it's a compiz problem but I can say that compiz-decorator is running (and no other compiz* processes) as reported by System Monitor. I'm not running any dual monitor stuff.
