I couldn't take Intrepid any longer! Too many things going wrong! I went back to hardy heron. I have a home partition so when I installed it, my faulty menus came with it! The Applications menu was still just the same few pixels in the top corner! I repartioned and re-installed again and now it is fine, since I effectively deleted my home partition (and my beloved addressbook ) in the process. Anyway I think if it is possible to delete the settings folder of the gnome-main-menu forcing it to restart it would get rid of the problem. Is such a thing possible?
