I would also like the ubuntu developers to reconsider fixing this for
Jaunty.

Suggestions:
1. System > Preferences > Network proxy should be able to properly use 
/etc/wgetrc and/or .wgetrc
2. There should be a check box of some sort to set up the proxy for apt, wget, 
gnome and the internet browser in Network proxy tool.
3. flashplugin-nonfree should be able to at least check for a proxy using 
"apt-config dump" or otherwise. flashplugin is a widely used application and as 
such should have its own internal solutions.
