A quick hunt on the tracker bugzilla site, I found this bug there

In Evolution, you can set whether or not mail should be indexed on a per-folder

indexing setting (didn't even know they existed!), and the indexing is
turned on, so I assume this is the default behaviour?

If not is it possible that tracker is turning of the indexing in
evolution - on the basis of "why do it twice", if this is the case then
surely this should be highlighted upstream to the bug in the link above.
