Several distinct problems are being reported here, but some are already
known issues...
#1 sounds like bug #248371, although is sort of the inverse of that
symptom. Let's focus this bug report to that specific issue.
xkeyboard-config doesn't control the caplocks state - I'm refiling this
against the xserver instead.
#2 sounds like you're a bit uncertain about what is causing the
problems; without knowing more details I also would have to assume it's
bug #173721. If you're still certain this is a distinct issue (separate
from issues #1 and #3) not covered by 173721, please file a new bug and
provide more specifics on it.
#3 I'm not sure about, but surely is not an X issue so should be
reported in a separate report.

Swapping the capslock and ctrl keys in Hardy seems buggy.
Do this:
System->Preferences->Keyboard
Layout Options->Ctrl key position->Swap Ctrl and CapsLock.
OR just make the capslock an additional control key
The problems are:
1. The capslock key continues to trigger the capslock light on the
keyboard even though it is functioning as a control key. I have tested
two different keyboards (USB and PS/2) and both have the problem. Others
have reported to me that they do not have the problem and I do not
recall having it in Gutsy:

2. The key swapping function doesn't always work. Sometimes after
specifying a change in keyboard layout, no change becomes effective. I
don't have exact steps to reproduce. Rebooting seems to either make the
change effective or to lose a layout that was effective without me
making any change. Unless I'm doing something I'm not aware of, this
seems like a bug. I've been working on this for 2 days and I'm starting
to get crazy from all the rebooting. Something weird is going on but I
don't know what it is.
3. using loadkeys with a kmap file doesn't seem much better, but I have a
feeling things are buggy because I really can't get any method of swapping key
layouts to work like it did under Gutsy. For the method I used with a kmap file
