After I downloaded a bunch of updates for Jaunty yesterday (partial upgrade) the problem with applications being maximized on a wrong screen are gone as is the inability of Jaunty to remember that I want to use expanded screens rather than mirrored once. I discovered that to be the case after the reboot. Previously I would have to adjust those settings and restart Compiz Fusion for everything to work right. I no longer have to do that, it seems that everything is working now. So, to summarize, regardless of the video card chipset this bug seems to have been addressed and fixed (at least for me).
