I am also experiencing similar problem..  I have Windows Vista
64-bit/XP32 and Ubuntu_64 On this same machine.  I am not using the same
mouse but have a wireless mouse...  Logitech Wave laser mouse..  I don't
use Unbuntu as much because I'm a heavy gamer...  I do not have double
click problem but my mouse will be working great then act as though i
disconnected it...  I reboot and seems to work fine...  I seem to have
the problem 5minutes after load up...  I did get an error screen after
pressing the power button..   I can navigate in windows with only a
keyboard but not ubuntu..  I got a usb_hub error with a number...  sorry
i didn't write this info down as I didn't realize it was such a
problem..  Usually my mouse works fine after I reboot..  But given what
I've read here I'm sure I'm going to have more problems.. I did also
notice I have gotten the problem EVERY time I had firefox open...  I
believe they maybe related...  Also my keyboard uses the same USB remote
and my keyboard will work unless I remove the remote and plug it back
in...   I am sorry about the click problem but haven't had that
problem...

I also have another PC that I use ubuntu 32-bit on ALOT and it have
wired optical mouse and it has never had any problems...  I believe it
is a wireless issue...  Drivers may need to be made to correct this
issue for future updates..

Just my thoughts...
