I have the same problem. Skype, VLC and Last.fm icons have the issue described above while Compiz is on, so the problem should be about QT's programs and not only about Skype. Using Metacity the icons look correctly. I suppose this has something to do with Compiz and I hope to find a solution as soon as possible.
