I can confirm this problem, as the original poster described, on an upgraded Jaunty netbook (upgraded from Intrepid).
The gap at the bottom appears in some programs but not all; OpenOffice, Nautilus and Synaptic all seem to exhibit the issue. I have found a workaround: Open the offending program, Right-click on the title-bar and select "Unmaximize" Close the program Re-open the program --it should maximize itself to the full height of the screen now. This work-around is fine for the short-term, but obviously this is a bug that should be fixed.
