I had the same problem with

fsck.vfat -a /dev/sde6

I was backup my hard disk with my mp3 collection, the parition is about
55 gb and it was almost full. rysnc threw up lot of I/O errors and so i
did a fsck.

fsck.vfat -a /dev/sde6

After the fsck there were numberous fsck####.rec files. Those files were
recovered but put in the top hierarchy of the drive and not in the
subfolder from where they came. But since the names are changed, how can
I put them back the original folders.

There are numerous files and numerous subfolders and also number .rec
files, so renaming them and putting back would be a big problem. Is this
Ubuntu specific or dosfstools specific ?

I am ready to supply more information  if needed.
