I'm going to reassign this to compiz as it happens also in my KDE 4.2.1 desktop under fedora 10, as long as i have compiz active. It affects *all* icons in systraq, not only skype and its easily reproduced: click the hide icons arrow in the systray if that dosent mess the up, click on it again to reveal them and they will all look like a soup of all icons!
