I think what is happening is some symlink manipulation going drastically wrong. libbonoboui2-common 2.24.1-1 ships the following symlink: lrwxrwxrwx root/root 0 2009-03-09 10:03 ./usr/share/gtk-doc/html/libbonoboui -> ../../doc/libbonoboui2-common/html libbonoboui2-dev 2.24.1-1ubuntu1 newly ships files that install under /usr/share/gtk-doc/html/libbonoboui. When this is unpacked, the files get diverted by the symlink to overwrite the old files from the -common package.
