Yes, it still happens with current (26.3.2009) Ubuntu 9.04. Specifically, compiz doesn't ever change those changes that needed overriding bindings of another plugin - even if I disable the offending plugin.
Say, rotate cube wants to use binding Win-1 (rotate to cube side 1), but desktop wall owns that already. I click set binding anyway, and then even disable desktop wall. When I close settings, and reopen it, desktop cube is disabled, wall is enabled, and I have to redo the settings. Each time I login, I need to enable 3 plugins and disable 2.
