It seems that it only occurs with a document of sufficient length. The document does not have to be saved. The script that is run by this "External Tools" plugin is:
################# #!/bin/sh sed 's/[[:blank:]]*$//' ################# I was able to replicate the bug by first setting the highlight mode to any of None, Sources-->Java, and Scientific-->Octave. The bug only occurs when a comment line is the first non-whitespace symbol, and is on the first two lines. I suspected the "Modelines" plugin, but I disabled it, and the bug still happens.
