Hello jameson, There is currently likely no completely suitable/viable way for Wine to find which icons belong to a program being uninstalled (due to possible conflicts with the same app in other prefixes, etc).
You can manually delete the shortcuts, they're located in ~/.local/share/applications/wine/ . You should also be able to delete them using alacarte, GNOME's menu editor (i don't use it, thus i can't confirm). If you're having trouble with alacarte (ie. if you also can't delete menu entries from something else than Wine), then please reassign the bug to alacarte. If you want to fill a bug report / a feature request about the menu entries not being uninstalled when a Wine app is uninstalled, please go to http://bugs.winehq.org/ , as Wine developers use their own bug tracker.
