Hi, I have the same problem:
I have several mail accounts (all IMAP) and since tuesday I didn't receive any mails via evolution anymore. When I check online my mail (via webmail) I see that their are actually some mails for me which didn't show up in evolution. For some reason all messages were marked as spam, got in my local spam box (without any notification) and were removed when I closed evolution (removed from the local spam list, and from the server) Not checking for spam is a (temporary) solution. My spam filter was bogofilter... I'm using Jaunty.
