Thanks for reply. I agree with that, while the old system with the notification item was not ideal it was at least simple :)
The new way has some magic in it, its hard to know if its not working at all or if something reset the timer. Unfortunately its too late to fix #351484 because that requires some deeper changes. A easy change is to make update-manager ignore other package updates/installs (e.g. done via synaptic or apt-get or add/remove) and poping up after 7 days without update-manager. This will annoy people who manage their software with apt-get/synaptic, they will probably remove update-manager/update-notifier (or discover the gconf key to get back the old behavior with the icon).
