This has been on-again, off-again for me through the Alpha/Beta cycle of Jaunty. My Natural 4000 keyboard's multimedia/launch keys will work just fine one week, and then stop the next. I figured this close to the release date that the yo-yo-ing would have stopped, but after a week or two of everything working great, as of last Friday- it stopped working again. The only "special" keys that work are the volume up/down keys. None of the other special keys work, including Play/Pause and MUTE, and the favorites keys that I use to toggle between desktops. I've tried different keyboard layouts in System=>Preferences=>Keyboard and I've also verified all of my key setups in System=>Preferences=>Keyboard Shortcuts. I also tried installing and using the 3rd-party KeyTouch program to no avail. I'll try the steps in Comment 13...
