I've upgraded from Intrepid to Jaunty and I have the problem too. With Intrepid, all beeps came from the internal pc speaker. In jaunty it comes from my sound-card speakers. I do not want to disable beep, I just want it back to my internal pc speaker. Any ideas how?
And I think a visual beep is much better for alerts.
