I have the same issue. Startup on dualscreen system shows only mirrored/cloned screens.
I can "fix" this problem on every single startup by visiting the virtual console (Ctrl+Alt+F1) and then, when I come back to Gnome (Ctrl+Alt+F7) the dualscreen is fine again. The first time this problem ocurred, I had the Gnome panel on the right screen so I couldn't see it, because the left screen was mirrored/cloned.
