I had the same issue with my Thinkpad T41 which has a Radeon Mobility 9000. When i plugged out the second/external monitor, everything worked fine (glxgears 835 instead of 88 fps) again. But I have the resolution and the colordepth hardcoded in my xorg.conf - didn't try without it...
