I have noticed this as well. The issue is that pidgin increments the
number of new e-mails/messages when it reconnects to a service.

To reproduce this:

Add a service to pidgin (msn/gmail/yahoo)
Make sure you have "New Mail Notifications" checked for the service.
Make sure you have some new emails in the service.
Drop the connection and then reconnect it (you can unplug your nic)
The new mail notifications will double instead of remaining at the true value 
of new email in your account/accounts.
