I have noticed this as well. The issue is that pidgin increments the number of new e-mails/messages when it reconnects to a service.
To reproduce this: Add a service to pidgin (msn/gmail/yahoo) Make sure you have "New Mail Notifications" checked for the service. Make sure you have some new emails in the service.
