Well this might be a lot late, but here is an update on this issue...:
Currently I am on 
Linux noshelter 2.6.28-11-generic #42-Ubuntu SMP Fri Apr 17 01:58:03 UTC 2009 
x86_64 GNU/Linux
and the issue is still present.
I have found a workaround: muting the front channel, will mute the speakers but 
not the headphones. The headphones do however depend on the volume level on the 
front channel, but if you mute the channel, it will not affect the volume level 
for the headphones... weird , but it works.
Now this is pretty much the needed headphone sensitivity, done manually.
