Ok I think I found the solution, it was temperature after all. I went into the 
BIOS (didn't find any other way to control fanspeed) and put my CPU fan in 
optimal mode (instead of quiet, which is enough in normal cases).
Now the CPU stays below 60°C and I just converted hundreds of files without any 
problem (except a little noisier computer).
Sorry for accusing soundkonverter ;)
