Sorry about the delay - I checked and the stale file is indeed file-update-index.db, so it makes sense that it's not being removed now. I can no longer reproduce the failure with my old copy of ~/.cache (I did verify that the indexer is running & scanning new files) - I wish that I had thought to save a copy of ~/.local/share/tracker as it now seems likely that the problem was triggered from there.
