Today I upgraded from Kubuntu 8.04 to 9.04 according to the official instructions and everything worked fine, but then the above described problems occurred when booting. On my system, it actually starts HAL three times, but killing S24hal helped to speed it up.
I found a solution here (http://ubuntuforums.org/showthread.php?t=774129), and removing hal from the runlevels showed that it was present as S12hal, K16hal and S24hal. I made an sudo update-rc.d -f hal remove and then sudo update-rc.d hal defaults which added it again as K20hal and S20hal.
