The thinkpad-acpi module can <b>override</b> the fan speed, but when the mode is set to "auto" (the default) it is controlled by the hardware. This is documented in the thinkpad-acpi documentation. From the thinkpad-acpi documentation: "Level "auto" means the EC changes the fan level according to some internal algorithm, usually based on readings from the thermal sensors."
I have not checked the latest source but I assume this documentation is up to date. I have been setting my fan to disengaged when I notice it is hot... but I don't consider this a fix.
