Public bug reported:

Binary package hint: trashapplet

The Trash applet (or trash icon on the desktop) doesn't include items
that are in ~/.Trash if ~ is a FUSE filesystem. For example, my home
folder is an encfs encrypted partition, and trash:// only shows items in
.Trash folder on other partitions on my system. Items in ~/.Trash are
not shown. (Navigating to ~/.Trash in nautilus of course works).

(Using Edgy.)
