@Robert Ancell, not neccessarily - like in pidgin, when pressing the close butten, it disappears to the indicator-applet sub-icon. If you press the icon, it reappears. If you want to close pidgin, you press ctrl+q or go to the menubar and do it from there. Super easy, and the best solution currently, I think, when using the indicator-applet.
