This issue affects me as well.  Confirmed with Ubuntu 9.04 i386 Desktop
live CD.

The Ubuntu Firefox Modifications needs to be cleaned up, in regards to what 
kind of dialog to open.
I want to see this:
  What should Firefox do with this file?
  O  Open with: [drop down list     |v]
  O  Save file
  [ ]  Do this automatically from now on

I almost always get this useless dialog:
  Would you like to save this file?
  [Cancel]  [Save file]

When I download a .exe, I can't get Firefox to use WINE or ask me what
to do, no matter what I set in Preferences->Applications.  It will
always (unsuccessfully) open in Archive Manager (Ubuntu's default for
.exe)
