Further observations:
(there's a lot of Russian names here, hope this doesn't make any problems to 
your reading)

I deleted the item called «Русская справка» from the wine program «Solo
on keyboard 9», when everything crashed.

So I run 
 LANG=EN alacarte &>alacarte-error.log

The log looks very useful, look at attachment.

it says about encodings. So I look for menu item called «Русская справка» 
(attached too):
<Include> <Filename>wine-Программы-Соло на Клавиатуре 9 Три в одном-Русская 
справка.desktop</Filename> </Include>

I look at ~/.local/share/applications/ and find the file name with some 
incorrect characters in its name (characters are escaped by «less» command):
 wine-Программы-Соло на Клавиатуре 9 Три в одном-Ру<D1><D1>кая 
<D1>правка.desktop

So, for some reason wine (imho, wine) created .desktop files with «с»
(U+0441 CYRILLIC SMALL LETTER ES) replaced by 0xD1 character. I can run
items, I can edit them, but alacarte kills my menu when I try to hide
them.

I have another menu item with «с» in its name, and it makes the same
problems.
