 I had some success with the following:
this error message brought me on the right track:

 >Setting up kdebase-data (3.5.6-0ubuntu4) ...

I then renamed /etc/xdg/etc/xdg/menus/kde-applications-merged/ to 
something like  
etc/xdg/menus/kde-applications-merged/kde-essential.menu1 and moved the 
file kde-essential.menu to /etc/xdg/menus/kde-applications-merged/ , 
then deleted the directory 
/etc/xdg/menus/kde-applications-merged/kde-essential.menu1

and presto, all entries are where they are supposed to be, even in the 
taskba-applet
