Ok... I can confirm that old etckeeper configs was what was causing this bug.
To troubleshoot this I ran "apt-config dump" on a working computer, and a broken computer, and noticed a whole bunch of lines that were different. I noticed that etckeeper has lines in the apt-config on the broken computer. I checked in the install status (aptitude search etckeeper) and saw that only the configs were left behind. I then purged these (sudo aptitude purge etckeeper).
