In looking into this, I discovered that the Ask.com search plugin is the only one shipped as part of an extension. All of the other default search plugins ship in the /usr/lib/firefox-addons/searchplugins directory. Since each new version of Firefox is looking in a different base directory for its stuff, it doesn't see the Ask.com search plugin as having been hidden after the upgrade. I've attached a dump of my ~/.mozilla/firefox/<profile>/search.sqlite database that shows the duplication due to changed paths.
