This has happened to me twice lately. What's happening is that an update notice pops up, and both I and the "apply security updates without conformation" code race to install the updates. The two paths seem unaware of each other. The cheeziest fix, and all that's worth doing for now, is probably to add an hour's delay to the update notifier run IF the updates include a security update, and "apply security updates without confirmation" is active. i.e. delay showing the update notification if the update is going to happen automatically. Or something like that.
