I am experiencing the same issue. It seems to happen with QT apps, like
you said. I experienced it while running the QT (default) frontend to
VirtualBox as well as wile running UNetbootin. The colors on the whole
screen seem to become inverted -- the white parts turn black, the black
parts turn white, etc. Like you said, it returns to normal when focus is
removed from the affected application.

I am also using Ubuntu 9.10 (karmic) under the Gnome environment.
