I was able to "fix" the issue: name away all . folders (.config .gnome etc.) to something else. Log out and log back in. The high CPU usage problem was gone. I moved back a few dot folders I needed, and things are fine. My desktop is different of course, and I lost some settings, but the main thing is that I got back one full core of my machine. And now my room is less hot.
