I just tested it in Jaunty and I'm still experiencing the same exact behavior with new windows opening behind previously opened windows when opened from the Open dialog; I never had a problem with opening recent documents, just when using the open dialog or from Nautilus, though the Nautilus issue appears to have been fixed (tested that just now and the new window opened on top, as it should have).
