hi, i had the same problem, the junk filter moved all incoming mails (my normal emails, too) into the junk-folder. than i disabled the bogofilter and installed spamassassin (in synaptic) instead and chose this one in Edit-->Preferences-->Mail-Preferences-->Junk . until now it is working. the spamassassin-filter and my normal filters work, too. so i think it's a problem in the bogofilter. hope it helps.
