I have encountered the same problem after I moved from Jaunty 32-bit to Jaunty 64-bit on a newly bought computer. I have tried different kernels, disabling ACPI/APIC, disabling cpufreq, different drivers for my ATI graphics card (including radeonhd and frglx), different keyboard/mouse drivers (evdev/kbd/mouse)... But it still kept freezing.
What has actually stopped my computer from freezing anymore is move from Gnome to XFCE.
