Thanks for the suggestions. In future versions, the navigation pane will include expandable items (e.g. a "Get Software" item expandable to show "Free Software" and "Paid Software" child items), as well as collections and other user-addable items. This is why we are using a listbox for it, like Miro and Rhythmbox do for example, rather than a panel of buttons.
I'm not sure from your mockup what you mean by "a simpler frame for the main field", but it's important that the main pane (including the location bar at the top) have a border around it so that it's clear what does and does not change when you choose a different item in the navigation pane. You're welcome to make further suggestions about the design.
