Yes. I stack two panels across the top of the screen as per attachment (panels are transparent).
I have tried various tests to try and identify the cause from a user perspective. Removing applets in various combinations, etc. When I stack both at the bottom of the screen I see similar results. The same panel will always make itself closest to the "center" of the screen. The panel that moves closest to the center is always the default Ubuntu panel.
