It does look like they are built against different SQLite versions - beagle has libsqlite0 (version 2.x) as a dependency, while f-spot has both libsqlite0 (version 2.x) and libsqlite3-0 (3.x) as dependencies. The dual-dependency for f-spot doesn't make a whole lot of sense to me, but perhaps there are reasons.
I checked the f-spot photo db though, and it is indeed a SQLite3 database. As for my logs, I doubt they'll be of much use - updating a photo in f-spot doesn't cause a peep in any of the logs or beagle-status.
