Tooltip windows are override_redirect type windows according to the EWMH spec:
_NET_WM_WINDOW_TYPE_TOOLTIP indicates that the window in question is a tooltip,
ie., a short piece of explanatory text that typically appear after the mouse
cursor hovers over an object for a while. This property is typically used on
override-redirect windows.

We aren't allowed to do anything to override_redirect windows so we have no
idea what viewport they should be on, thus they are shown on all of them.
Relevant bit from the ICCCM spec:
The user will not be able to move, resize, restack, or transfer the input focus
to override-redirect windows, since the window manager is not managing them.
