There was a good discussion about this in Debian:

They solved it by shipping a piece of configuration for the
/etc/security/limits.d/ directory with jackd.

This seems like a reasonable route to go, as most users who care about
realtime audio will have jackd installed.

Should we reassign this issue to jack-audio-connection-kit?
